I do have 2 different Cryptomator vaults on my OneDrive. After connecting to OneDrive in Cyberduck I don't see those 2 directories. I've uninstalled 7.8.0 and reinstalled the previous version and it works fine there.
Hence it must be a serious bug (or a new setting that I'm not aware of) in the newest version of Cyberduck 7.8.0.
I only have tried Windows, but I guess that Mac will be the same.
