I can edit bookmarks when Cyberduck first opens. Once a connection is made to a site. I'm unable to edit any bookmarks after a connection is opened, even after I disconnect doesn't allow bookmark editing.

You are probably in the History panel. Switch to the Bookmark view to add a new bookmark. It will be preconfigured if you have an open connection.
