I opened Cyberduck to transfer a file. An announcement said there was a newer version. I let the application go ahead and install the update.

Afterwards, when I opened Cyberduck, all of my FTP addresses were gone!

Check for the file ~/Library/Application Support/Cyberduck/Favorites.plist. It should be readable and contain your bookmarks.
