I find it frustrating that I have to close the transfer window or minimize it separately from the ftp window. It would be nice to have the option in preferences, perhaps, to have that window as part of the main window. When one minimized—so does the other, when one is moved—so is the other, etc. PS: I love using Cyberduck!!

The transfers are independant of the browser session and therefore in its own window. If you want to transfer the files using the browser session, use Preferences > Transfers > Use browser connection.
