On Mac OS X 10.4.11:
Bookmarks after being set, when clicked do not go to their designated folder. Instead, it refreshes the current folder (whichever it may be) and "remembers" the current folder using the Bookmark clicked. After doing the same with all bookmarks, you end up with all bookmarks going to the same folder.

Can you check against the latest nightly build available at (http://update.cyberduck.ch/nightly/). This should be fixed.
