I was right in the middle of doing something important, I downloaded the update, then ka-blam, I'm sitting here wondering what in the f--- to do to get the passwords to work.

Please see (http://version.cyberduck.ch/changelog.html). Additionally, delete any passwords in the Keychain of the server you are trying to connect to. To modify saved passwords in the Keychain, open /Applications/Utilities/Keychain Access.app.
