It used to be that I could just drag my config file into the Dropproof folder to get things loaded up onto my web site. But now, since downloading the latest update it doesn't want to go into that folder but wants to be its own folder. I have to get this fixed fast. HELP.

Try the latest build from (http://update.cyberduck.ch/nightly/). You have to drop over the filename column to make it work.
