I am not sure in which version this problem appeared, it was at least a couple of versions back.

The site administrator changed the FTP password on one of my sites. An attempt to log into the site failed, and a password prompt appeared. I typed in the new password and ticked "remember in my keychain". But the next time I started Cyberduck, the password dialog appeared again. It now doesn't seem capable of remembering the new password.

I am using MacOS X 10.4.

Can you have a look at the Keychain (Open /Applications/Utilities/Keychain.app) and look if the password there is stored correctly?

Also, can you find any related output in the console.log (/Applications/Utilities/Console.app)?
