As the application is not document-based (I am convinced that the site cannot be treated as document), the Close button of the browser window should never contain the dot when connection to FTP server is established (the dot marks the documents with unsaved changes for document-based applications). This is recommended by Apple Human Interface Guidelines, see Chapter 14, p.201.

I do not fully agree. While the browser windows are not documents per se, they still follow the principle of any document based app. It is just the context that is different, in this case the browser session. The dot in the close button is displayed if you have set in the Preferences to 'Confirm Disconnect'. The dot in this case indicates that clicking it requires the user's attention (the confirmation sheet) the same as if you close a unsaved document.
