I have gone through the preferences and cannot find a setting for this so I'm going to assume that this is a bug. I set a text file in my server with 444 permissions and yet when I open the file to edit through Smultron, I can save and I don't get a warning like I do in version 2. Of course the changes are not actually saved because of the permissions but I wouldn't know unless I open the file again.
