Something must be seriously wrong on your system. Can you check for the file ~/Library/Application Support/Cyberduck/Favorites.plist. That is where all bookmarks are saved to. You might want to try recover this file from a backup.
Due to installing new versions by the automated updater of cyberduck I lost all my bookmarked connection information the second time!
