I have 2 laptops Powerbook G4 with 10.4.11 and Macbook Pro with 10.5.3. And when I run Cyberduck 3.01 on Macbook Pro upload speed is ten times less than upload speed to the same server when I use Powerbook and the same Cyberduck 3.01. In Leopard upload speed starts normal and after two-three minutes begins to decrease. Pushing "stop" and then "resume" makes speed of upload normal again but only for two-three minutes. Then it starts to decrease again

Please check you don't have bandwidth throttling enabled in Cyberduck. (Lower right corner in transfer window)
