I noticed that uploading from my Mac to a Windows or Unix machine with the setting set to Binary instead of Auto will sometimes corrupt the upload towards the end of the file. For example, I would download an HTML file, edit it on my Mac, save it, then upload it using Cyberduck. If I resumed the file, the end of the file would be corrupted.

You should never resume a file transfer after editing the file.
