I've used this ftp product throughout dozens of versions, and I've never encountered this error before. Suddenly when trying to upload more than one file (happens with 2, happens with 10, happens with 100) to ftp.fotki.com, as soon as the data from the file is actually uploaded to my site, cyberduck upload sits and checks something, then thinks it failed and says Read Time Out (QUIT Port 200) and offers the Try Again button.
This error occurs with only one file as well, but after it sits checking, it seems more likely to not time out and offer the error. It just takes a while checking something after it's actually done.
I'm using the latest Cyberduck version 3.2.1 (4923) on a Mac OS X ver. 10.4.11 on an 1.83 Ghz Intel Core Duo.
