Can you please modify the program so that instead of only getting the option to either change the permissions to files or folders, you can do both?

I have a CMS that requires me to upload folders and files with 777 permissions and it takes a lot of time to have to go in and manually change the permissions for either.

I suppose you are referring to the settings in Preferences → Transfers → Permissions. You only have to configure this once; I don't see the problem. To change the permissions of already uploaded files using the the File → Info panel you can apply permissions recursively for both files and folders.
