I recently allowed Cyberduck to automatically update to the latest version. Upon trying to launch it, OS X gave the error "You can't open the application Cyberduck.app because it may be damaged or incomplete.". Trying the command "open /Applications/Cyberduck.app" from a terminal yielded the error "The application cannot be opened because its executable is missing.", and checking the package contents of Cyberduck.app confirmed that the MacOS folder was empty.

That must have been an error in the Sparkle Update framework. Never heard of before, tough, therefore I think it was an exceptional case.
