I have been using Cyberduck to upload files to a site, and ran into an issue where files that I was replacing are not updating on the live site. I cleared my cache, tried accessing the site from other computers and browsers, and replaced the files multiple times.

After a few days, I asked someone else to use their FTP program to upload and replace the same file and it worked. I came back to Cyberduck and decided to delete the files and re-upload them, instead of just replacing them. This seems to work.

It appears that even though the upload/replace status says the replacement was successful, it doesn't always correctly replace the file, and I'm required to delete and re-upload every file to confirm the changes have been made.

Make sure you have choosen to Overwrite and not Resume uploads when a overwrite confirmation dialog is displayed.
