The "save workspace" option found in the preferences is very useful, but doesn't exactly perform as advertised. The tool tip explains that it will "save all open browsers when quitting and restore the connection upon relaunch".

I have tested quitting Cyberduck with as many as 4 browsers open, upon relaunch only one window will ever get restored.

I cannot replicate this issue using the current snapshot build.

I just installed 3.5.1 and the problems I described are unchanged.
