What format do you enter the Path? /a/opensourceconnections.com or just /opensourceconnections.com? Will see if I can get a Google Apps account to do some more testing.

Tried entering path:
/my_domain.com
and
/a/my_domain.com
and they both appear to connect but don't show any files in the document list. You can get a Google Apps account for free for up to 50 people at http://www.google.com/a/cpanel/domain/new

I can confirm that putting in /my_domain.com, in this case /opensourceconnections.com allowed me to browse and upload/download files. I did then have to navigate to my / root directory once logged in.
I then did try it as just logging in as normal, without a path.. Just put in my epugh@… as my username, and while teh URL field in the GUI lost the formatting, that did work and get me directly into the root.
I put a picture of that here: http://skitch.com/epugh/d819a/cyberduck

Thanks for providing this information. I assume it should just work if you use the login credentials that are associated to your Google Apps account.
How to acess via GoogleApps: In the Cyberduck coection screen:
Select GoogleDocs Connection
User name: user@… Pass: your Gapps Password
Path: /domain.com
That'it.
