When connecting to an ftp-tls server with an invalid certificate (self-signed or wrong CN), Cyberduck is constantly asking me to confirm connection to the site, without the possibility to remember my choice or to disable this kind of messages.

This is really frustrating during a folder copy, because it's ask for confirmation every few seconds.

You should have the option in the prompt to accept the certificate permamently and saving the updated trust settings to the Keychain. You may have to restart Cyberduck because of a caching issue in the underlying framework.
