The installer does not create shortcuts and all program entries for all users, but for the current user (the one with administrative rights). This could be ammended by adding the following line
SetShellVarContext all
in nsis script (cyberduck.nsi)

I have added the diff file that should resolve this issue. Unfortunately i have not tested it as i have problems building cyberduck on my machine
