I'm not sure it is a bug or a new feature, but I cannot work with the app as before.
I move files from the desktop to the Cyberduskc window and they are copied to the FTP,
if I drag the files on the Dick icon Cyberduck ask me to add to the bookmark !
Also it open the transfer window (that I hate because I'm using Growl).

This is a new feature. Before it would just upload to the frontmost browser window when dragging to the dock icon. Now it will let you choose the bookmark to upload to with the bookmark of the frontmost browser selected by default. Refer to Drag to the Dock.
