When you connect to an FTPS site which cert fails to validate and you still want to continue, cyberduck should remember this and not repeatedly ask the same "validation failed" question at each action performed on the site (in particular a file upload).

In the certificate prompt, click Short Cerificate , expand the Trust knob and choose When using this certificate: Always Trust.
