File Permissions repair process not clear, if available

Description
I looked for solution on "file permissions" search but only found 28 notes over the past 5 years. Some dismissed as "won't fix", others dismissed as "too complex for average user". Well, even an average user needs to be able to both SEE and FIX permissions to have their web site work for other average users! I found the preference pane where you can set permissions on uploaded files and directories which is great, except that it doesn't appear to work today. To ask the server tech folks to "fix" your Cyberduck loaded permissions is unreasonable.
- How can you use Cyberduck to SEE and also to FIX file permissions?
My recent upload asking for "644" or (rw-r--r--) resulted in (rw-------) .
