I just had the same issue (I set cyberduck as my default FTP using the "more internet" prefpane), with a link that didn't have usernames, but did have dots in the folder name:
ftp://ftp.openoffice.org.il/2.0.3/
(notice that it has a traling slash)
Cayberduck (Version 2.6.1 (2376)) just gave me an error that the file can't be downloaded, instead of opening the folder in it's browser.
I've used RCDefaultApp to make ftp-urls open in Cyberduck, like you describe on your home page.
This works fine with a link like this...
ftp://username:password@ftp.server.com/
But when the url is pointing directly to a folder like this...
ftp://username:password@ftp.server.com/folder/
...Cyberduck doesn't open anything.
