After updating to 4.4 (from 4.2) on OS X 10.9, opening the Preferences pane immediately causes the app to crash and my system to hang until I can force quit the app.

Can you find any related output in the system.log (/Applications/Utilities/Console.app)?

Sure.
These items appear first:

11/2/13 11:43:51.363 PM WindowServer[164]: disable_update_timeout: UI updates were forcibly disabled by application "Cyberduck" for over 1.00 seconds. Server has re-enabled them.
11/2/13 11:43:51.876 PM WindowServer[164]: common_reenable_update: UI updates were finally reenabled by application "Cyberduck" after 1.51 seconds (server forcibly re-enabled them after 1.00 seconds)

Then a series of warnings like this (modified to remove personally identifying info):

11/2/13 11:53:03.609 PM Cyberduck[20472]: Warning: Cache image returned by the server has size range covering all valid image sizes. Binding: BundleBinding [0x7a03] URL: Applications%20(Parallels)/%7Baa8d3928-43d5-4385-9d46-e9f28d6a6328%7D%20Applications.localized/Win32%20Cabinet%20Self-Extractor.app/ bundle identifier: com.parallels.winapp.Win32 Cabinet Self-Extractor.aa8d392843d543859d46e9f28d6a6328 request size:512 scale: 1

Somewhere amidst those warnings, this will pop up:

11/2/13 11:53:29.124 PM Cyberduck[20472]: XPC error messaging com.apple.IconServicesAgent: Connection interrupted
11/2/13 11:53:29.124 PM Cyberduck[20472]: XPC error messaging com.apple.IconServicesAgent: Connection invalid

And that's it until I force close. The cache image warnings all seem to be tied to Parallels.

I should add that I removed 4.4 and installed 4.3.1 and no longer have any issues. However, if I re-install 4.4, the issue reappears.

No crash report had previously been generated since I was force quitting the app each time (though it was listed as "Not Responding" within the Force Quit window).
I replicated the issue (opening prefs on 4.4), let my system hang without force quitting and after about 15 minutes the Cyberduck warnings stopped in Console and everything was back to normal, the preference pane in Cyberduck was now open and I could use everything normally. Closing and reopening the preferences pane didn't cause any issues. However, if I quit Cyberduck, re-open and then once again attempt to open the preferences pane, the same issue crops up again.
I apologize for what in retrospect is a misleading title for the bug ticket - the app itself doesn't crash, it just hangs my system to the point where it's unusable unless I wait 15 minutes or force quit Cyberduck.

I will modify this ticket title to reflect the actual issue.

Can you try if running Cyberduck in a guest account (Preferences → Users & Groups → Guest User) shows the same issue?

There must be something wrong on the system that an API call hangs the application that is most possibly out of scope of our own code. That could be the launch services database.
