I installed the update for windows, when I connect it says I'm connected but it won't let me do anything. If I uninstall the new version and revert to the older one I have no problem uploading anything.

Please update to the latest snapshot build available and report back if the problem persists. Please include the file cyberduck.log in the application support directory.
