I reported this for MAC version 4.6.4, got a message that it was fixed, I am now running 4.6.5.

Transfer a large ISO image file, it fails to finish with a "Timeout" message.

I used another FTP program, no timeout problems.

It is NOT the server.

I also note that another program keeps sending "NOOP" to the server every minute to keep the session alive.

Unfortunately, when Cyberduck fails to finish, it wants to download again from the beginning, gets lots of data and then fails to finish. This is not so good for an ISP account that limits downloads every month.

Please fix this.

I am seeing the same problem. Cyberduck 4.6.5. OS X 10.10.3.

It means this issue affects FTP connections only according to the description.
