8333783 created the issue

Downloaded a site from my server - full site. Later set Cyberduck to sync. It sees a ton of files as "not on the server" but the files ARE there. And the one file I know it didn't download originally (as I got an error message on it) Cyberduck does not see as to be downloaded.

Image : left is what I have downloaded - the file VERSION.PHP clearly visible. Right is what is on the server and same file there. ALL files that Cyberduck wants to upload are alredy on the server as that is the place the files originally came from.
