I see 2 ways for uploading files on a ftp server with Cyberduck:
drag&drop it from the Finder folder to Cyberduck files viewver (main window), as displayed when openning a connection;
resume a failed upload.
It's quite difficult two understand why you get the message saying that only one connexion is allowed when doing the Resume action while the main window displays the ftp directory. I always have to quit Cyberduck and relaunch it to go on with the upload, especially for slow ftp servers where file uploading takes several attempts.
Suggestion: why not just use an open ftp connexion to issue the resume action in the transfer window?
Thanks,
Catherine
