I've come across this a couple of times when using Cyberduck to access and edit files on my Ubuntu server over SFTP.
If I edit a file using TextMate that I don't have write permissions for (e.g. something in my /var/www that belongs to www-data) and try to save it I get a permissions error. If I change the permissions on the server using the terminal and try to save it again Cyberduck destroys the file leaving it empty (size 0). After that it is impossible to make changes to the file until it has been deleted and recreated.
